Uncle Benjen did not go with Jon because he was no longer fully human after being saved from becoming a White Walker by the Children of the Forest. They used dragonglass to prevent his full transformation, leaving him neither alive nor dead. This in-between state prevented him from passing through the Wall, as it contains ancient magic specifically designed to keep the dead and other magical creatures out. Benjen sacrificed his ability to return to the realm of the living to serve as a protector against the dark forces beyond the Wall.
